How can I calculate phase angle at the output ports in transmission grating structure?

I encourage you to explain more about your physics regime and problem. Are you talking about optics, RF, acoustics, or?? Are you talking about a particular device or a component of a device? Are you talking about some kind of source, a receiver, a scatterer, etc.?

For a phasor quantity z the phase in radians is atan2(imag(z),real(z)).

I am talking about wave optics. I want to simulate unit cell of subwave grating. cylinder on a block. All dimension in (nm) iand design in 3D. I want to find the phase change of transmitted wave with respect to dimension of cylinder?
