Problem with STL import (Cannot Resolve Domain Relations)

I was having some strange behavior with this domain relations error and was advised to try update 3. Here is my issue at present:
Just installed 4.1 update 3.
trying to create a geometry by importing some files from a CAD program. I imported one part at a time from .STL files. I have 5 objects and a cylinder surrounding everything.
It seems like some of the objects (1,3,4) will not (individually) form a union with the cylinder and others (2,5) will. 2, 5 and the cylinder will also form a union with each other and the cylinder. (When the repair tolerance is anywhere between 1e-3 and 1e-6) AT a repair tolerance of 1e-7 the objects just look like wireframes after the union
So what is wrong with objects 1,3 and 4? They are all parts of similar size and don't appear to have any crazy surface geometries or anything. Also, the program seems to freeze up for an inordinately long time (several seconds) when trying to make the union when compared with geometries I make in COMSOL.
