the default union mode groups and slit all geoemtric objects such that all interiour boundaries are unique and by default set up a continuous BC on these interiour boundaries.
The assembly mode (nothing to do with CAD assembly, what in COMSOL is called a composite object) groups the composites objects, or separate objects such that they remain with their respective boundaries, this means that you can end up with overlapping entities or dedoubled overlapping bouundaries.
Assembly mode is used particularly for contact physics, and if you want to add physics on the boundaries (that oerlap)
